I have audit failures set up to be logged but they are not showing up in Monilog.

I am running monitorware agent 1.3.135, and client version 1.3.338

I have the box checked in the event logger, and in monilog.

Can you kindly check in your log file if there are any audit failures logged over there. If there are audit failure entries, then its some configuration issue of monilog otherwise it is some configuration issue of agent. I will be waiting for your response.

Yes there are audit failures showing up in my MS event viewer. (I hope this is what you ment)

This is not what i am asking. I am asking if you can see some audit failure entries in the *log file* on which monilog is generating the report. There is a possibilitiy that your eventreporter is configured in such a way that it is not writting the audit failures in the log file and hence monilog is not showing them at all. Please check the log file for audit failure entries and then let me know about it
