As it turned out, my problem seems to be user error and easier to remedy (thankfully).
We have two rsyslog instances, and I thought both of them were running 1.12.1, however the one receiving the NetBSD syslogs was running 1.12.0. I compiled/installed 1.12.1 and the BSD logs seem to be parsed correctly now. I have yet to see any incorrectly identified hostnames. I did also try the 1.12.2-pre release and that worked correctly for me as well.
